Oncomine 4.1

29 New Datasets

With the Oncomine 4.1 software release in June, the Compendia data team added 29 new curated studies to the Oncomine database. Below are a few highlights.

  • DNAChen Brain — 239 Neuroblastoma tumor samples with data on ALK
     -> VIEW IN ONCOMINE
  • DNAChiang Liver 2 — 103 hepatocellular carcinoma samples with data on VEGFA amplifications
  • DNAEtemadmoghadam Ovarian — 118 ovarian adenocarcinoma samples
  • Lopez-Bigas CellLine — Saos-2 cells transfected with RB or knocked-down with RBP2
  • Nakagawa Prostate and Nakagawa Prostate 2 — 596 prostate carcinoma samples with recurrence data analyzed using DASL arrays

In addition to these new studies, additional survival, shRNA, and epithelia/stroma data are available. For more details, view the Data Release notes available under Help in the application. -> GO TO ONCOMINE 4.1

Additional changes to previously released Oncomine datasets may be made as we continually improve the curation and annotation of our data. Changes to content are documented and major changes can be found -> HERE (PDF).

Spotlight on RAS

Compendia continues to seek data to help researchers unravel the complex role of RAS in tumorigenesis. This data release offers an especially interesting range of RAS-pathway data, in both cell lines and tumors:

Januario CellLine — profiles MCF10A cell line samples transfected with HRAS, MAP2K1, or control. Signatures resulting from activated-pathway transfections in a normal cell background are a terrific resource for identifying tumor subpopulations — or even individual samples — with similar gene expression patterns.

Chang CellLine 2 — profiles HEK-HT cell line samples transfected with 4 different HRAS mutations, each thought to activate different arms of the RAS pathway. This data may be especially useful in combination with other data in Oncomine that also focuses on activating the RAS pathway at specific points downstream from RAS.

transfections PI3K-activating HRAS G12V, Y40C Transfection
Raf-activating HRAS G12V, T35S Transfection
RalGEF-activating HRAS G12V, E37G Transfection
Ras-activating HRAS G12V Transfection

Yauch CellLine — profiles 42 lung cancer cell lines with mutation data on KRAS and sensitivity data on erlotinib.

Sieben Ovarian — profiles 39 ovarain serous neoplasms, including a subset able to maintain a benign phenotype even in the presence of KRAS or BRAF mutations.
